I read in Darkroom Mag that the color space in LR and CS3 should be set to the same (assuming editing in both).

I noticed that in LR I had set at ProPhoto RGB and in CS3 sRGB. LR says it is best at ProPhoto RGB. Should I set both to ProPhoto RGB or both to sRGB?

And will either have an effect on the final JPEG sent for printing?

You can't change the color space in LR so it is best to set PS to match LR.

LR says best to use ProPhoto RGB in exporting to CS3. Then I guess you need to change CS3 to this also??

And is this really the best for editing and final JPEG printout?

The only thing you need to worry about is making sure the export / edit preferences in LR match those in PS.

So go into preferences, and change the external editing colour space to whatever you have set in PS. In theory this should be the largest colour space possible, but in a real world environment, it won't make a HUGE difference.

Also make sure when you export files, you set them to the same colour space.

And finally, in CS3 Edit > Colour Setting, make sure you've got profile mismatch warnings turned on, which will prevent any colour problems (it'll warn you and offer to convert if you don't match).
