No, he was fully alive, as is all of the subjects in my macro shots. A bit of patience usually pays dividends, you just creep up fairly slowly and don't make sudden moves, and they might not notice (or see you as much of a threat). The focusing distance for these is really small as well. I'm getting within 3-4 inches of the fly before I take the shot. If it flies off when you take a shot, just wait for it to settle again.
