To those of you who have received your 40D's, how many focusing screens did it come with? I have seen the two extra screens, but does it come with more than one? Does it come with the necessary "tool" for changing them?

focusing screen is an optional item that can be purchased seperately as far as I know.

From Dpreview:

Interchangeable focusing screens
Also new are interchangeable focusing screens. These come in three flavors; the Ef-A Standard Precision Matte (as included), the Ef-S Super Prevision Matte (slightly darker but easier for manual focus) and the Ef-D Precision Matte with grid (as shown above).

But this does not answer my question: how many does it come with?

I thought I read on one of the reviews that it came with the optional screen Ef-D as well.

Should only come prefitted with the standard screen, seriously doubt Canon would include any extras like that.

I believe that it does.
The answer to your question is underlined italic.

40D comes with one (it is included) Ef-A Standard Precision Matte focusing screen.
Ef-S Super Precision Matte and Ef-D Precision Matte with grid are optional.
