If I was doing that trip I would want to stay in the city if you can afford it. Less time spent traveling. Think about going to Monterey/Pacific Grove/Pebble Beach for a day.

If you're going to take a cab or ride public transportation everywhere, it would be ok to stay in one of the hotels in the city. But if you have a rental car, the hotels charge $30+ a night to park a vehicle. It adds up quick.

Four Days in San Fran is a really short trip. There are so many things to do, but it depends on your prefered mode of travel. Do you like walking/hiking? Are you window shoppers or nature lovers? Do you prefer McDonalds or Fine Dining?
Within the city you have the entire embarcadero from Pac Bell Stadium to Fishermans wharf. You have Ft Mason, Chrissy field, the Presidio. Union Square, China Town, Ghiradelli. Pacific Heights, Twin Peaks, Golden Gate Park, Haight Ashbury. Coit Tower and Telegraph Hill. Nob Hill, the marina district, the palace of fine arts, the Golden Gate Bridge, the Marin Headlands. All of these sites are in the city and all of them can be combined with wonderful walking tours. Just those sites are a significant amount of sight seeing. There is a walk up to Coit tower from the embarcadero that goes through a neighborhood on the hill that is connected by boardwalks and not streets. The neighborhood is one continuous garden, and is frequented by a San Francisco phenomenon of the Parrots of Telegraph Hill, a loud and boisterous (and colorful) flock of wild parrots.
Accessable from the city there is Alcatraz, Angel Island, Saucilito, Berkeley, Napa Valley, Sonoma Valley, Mendicino, Muir Woods, Point Reyes to the North and east. Santa Cruz, Big Basin, Moss Landing, Monterey, Carmel, Big Sur to the south. Yosemite and Lake Tahoe to the East.
Depending on the transportation available, your prefered mode of travel, what you enjoy doing, you will find 4 days is just enough to scratch the surface

We just got back from a weekend trip to San Fran. Down by Fisherman's Wharf (and close walking to many attractions and cable cars) therre is a big Comfort Inn as well as a big Marriott.
Good luck and have fun. You can never have too much time to spend in this city.

Life is hard...but I just take it one photograph at a time.
