On Canons web site they claim that the 40D has a 75 .jpg burst rate.
Mine will only go up to 6. Why is this?

That's the buffer depth, not the burst rate. The 6 you're referring to is the Frames Per Second burst rate...the speed at which the shutter and mirror can go through a full cycle. Two completely different specifications. Did you lose Digital Photo Professional (DPP)? Get it here

Because the high ISO noise reduction takes a while to perform, which means files stay in the buffer longer. So instead of files quickly being moved to the memory card freeing up space for more files, they clog up the buffer while they're being processed.
