Aloha! CS5 Photomerge will handle the panoramic no matter the orientation as long as there is sufficient overlap. What it will do first is rotate the individual images so that it can create a horizontal panoramic. Once the stitching is complete, you will have to rotate the image 90 degrees (either CW or CCW depending on the orientation of the original images).
