In windows explorer, use the Tools->Folder Options menu option. There's should be a setting in there somewhere about hidden files. Make sure it's set to show hidden files.

I am really not the guy to ask about work flow and pp but I'll tell you what I do. I open the raw file and process it for exposure, contrast, and WB. I crop it there. Then I hit open and it opens in PS where I do any cloning and touch up stuff to the minimal extent I can. I then safe it as a jpg for posting and such. Do whats right HERE
