Lightroom problem; "Metadata has been changed"

I'm having this problem once in a while and would like to know what it is that could produce it;

The metadata for this photo has been changed by both Lightroom and another application. How should Lightroom syncronize this data?

[Import settings from disc] [Overwrite settings] [Cancel]

I am fairly confident that no other program have accessed the files, not even photoshop. What has happened here? I once moved the locaton of my files and then synced my catalog to the new folder. Could that have something to do with it?

Also, what does the two first alternatives really mean? I'm choosing cancel until I know what it is I'm choosing between. If I just look at the file the correct keywords are displayed, and if I edit one or more of the keywords the above warning is removed, at least for a while.

Oh, I forgot to add; I have 1.3.1 and never installed 1.4.

I've seen the same thing a few times (also running 1.3.1). I've been working entirely within LR, with nothing else open. Sometimes after keywording, sometimes after some other edits, I've selected all files and told LR to write changes to XMP (I don't have LR do it automatically after having issues with that way back in the 1.0 release).

Sometimes I know that I've changed a file in some way after telling LR to write to XMP, but before it finished for that particular file (I might select an entire shoot and have LR update XMP for everything at once). Sometimes, though, it seems like all I need to do is touch a file before LR has finished updating XMP.
