It actually does apply noise reduction at speeds slower than 1.3 seconds.

Edit: I knew it did when I took the shot as well since the LCD stayed black while it took the 2nd shot for noise. This still may not be the reason, and the 2" shutter speed would definately increase the noise.

I see the material on p 95 (sorry, I missed that in my research).

However, I still have trouble understanding how the "noise reduction" processing causes more noise rather than less noise in a given shot.

I agree with you that the noise reduction wouldn't cause more noise, and that the more likely culprit is the 2" exposure combined with the small CCD sensor. My logic with the noise reduction was because of the loss in detail when the noise reduction is in effect, but you are absolutely correct that noise reduction wouldn't increase the noise.

Your responses always make me think a little deeper about a subject :) Thank you.
