Question on heat and charging batteries

Howdy! I just picked up a La Crosse BC-900 charger for my batteries and one thing I was wondering is: is the problem with charging at higher rates mainly with the overheating of the batteries?

So for example, I've been doing a refresh cycle on a set of batteries at the 500/1000 setting, which normally heats the batteries up a little bit, but I've placed it on top of my laptop cooler, so the batteries are remaining cool the whole time. So, maybe a silly question, but does keeping it cool like that cancel out any bad effects from charging at the higher rates?
