Can the 550ex flash that is mounted on the camera be only used to trigger other flashes like the st-e2? I want the flash mounted on the camera not to fire but the other 550ex to fire.

No, you don't want it to be doing any pre-flash, because that would affect metering at the camera. When the 550EX is set as a master with no flash, it will still dribble out the command data to the slaves, and they will do their proper pre-flash and main flash.
