I am heading into the mountains this winter with my 40d. This is my first trip into the cold with a digital SLR. What can I do to protect the camera, lenses, etc?

Keep a spare set of batteries inside your jacket for warmth. Other than that, nothing special. Just remember when you come in from the cold to let your gear acclimatize to the humidity inside.

I would be more concern about keeping my batteries warm so it doesn't discharge rather quickly. I was in Kansas City last winter, the LCD just turned off by itself and wouldn't turn back on for at least 2 min or until i went back inside the car because of the cold weather.

My mother-in-law is visiting from FL right now. You can ask her what cold is in a few weeks when it actually gets cold here.

OP,

There really isn't much you need to worry about other than dead batteries as the other have mentioned. If it's really cold your LCD might appear a bit sluggish, but that is only temporary and will go away.
