As a resident of NYC and avid shooter I am kind of surprised at this question. Is it common for photogs to be harassed by the NYPD? If so, this is news to me.
However, I could understand some cops being overly sensitivity at time around key landmarks.
Therefore photographing bridges, tunnels and any other institutions susceptible to attacks (Federal Reserve building; NY Stock Exchange, etc) might attract the attention of cops/security guards.
That being said, I have never been restricted from shooting anything place in nyc.
