40D+100-400+1.4TXC

Will the AF and all the other functions work properly (in case I need it) with the combination of 40D(or 5D)+100-400+1.4 TC?

Not really. Have a read of the tcon sticky at the top of the lens forum. Canon bodies such as yours need f5.6 or better to auto focus, the 1 series bodies go up to f8. The 1.4 tcon costs you a stop of light, so the 100-400 won't auto focus. Perhaps intermittently if you use the tape trick, but not very efficiently.
