Question though. When you are on a tripod do you used IS mode 3? Or turn off the IS totally.

The 600 II has tripod-sensing I.S., so in most situations you won't need to turn it off. When the threshold for vibration or movement is below that of the sensor's detection, it will shut off the I.S. by itself so you don't get the "ship-at-sea" view as the subject moves around the frame. If I'm doing a long exposure I will still turn IS off because wind might trigger it to kick on half way through the exposure.
Mode 1 I'll use for hand held stationary or slow moving subjects. It works well on a tripod, but fast accelerations in panning (bird taking off) will mess it up and cause the frame to jump around.
Mode 2 I use exclusively for hand held panning. But there are limitations to this, as it only provides 1 axis of stabilization. It really wants to maintain that axis direction.
Mode 3 This is what I typically leave the lens set to for 80% of the time on a tripod. I will also use this mode for hand held panning if the subject is not traveling on axis' picked up by mode 2, which is most birds in flight.
