I was at a cousins wedding and shot a video with my 7D in portrait and in Apeture it needs to be roatated, but Apeture does not offer rotate for videos. What program or way can I rotate the video.

Windows Live Movie Maker (free with windows and 2011 download available) has some rotate buttons, never used them myself.

Does that support .mov files?

Unless YouTube has a rotate function, you will likely have to use a NLE and encode it (horizontal) 1080 X (vertical) 1920 or a multiple of those resolutions.

This might work, cannot speak to the quality of what you get.
